misfiring and cutting out

ok here goes. its a 2000 FI model with 85000 on the clock. I've owned it 8 years and put 55000 of those miles on it.
About five years ago I put a power commander 3, fuel titanium end cans and a K and N filter on it. I down loaded a map from dyno jet that was suitable for those cans and that filter. Its run fine until recently.
Its recently started to cut out between gear shifts, especially after a deccelaration with the throttle closed, sometimes it will surge really badly just before cutting out. Ive seen the earlier post about some lads bike "chugging", mines doing the same,its a good description to be honest.
low rpm settings seem to be worse. After it's stalled it can be a right b'stard to start again, Im not sure if its getting too much fuel/too little fuel/no spark.

this is my intended actions tomorrow...
1. fuel injection cleaner into the tank.
2. clean the air filter
3. run it with the power commander removed.
if the above lot fails whats next?????h1t1t

another question. I seem to remember the led lights on the power commander would rise and fall with throttle opening and closing, mine aren't any more. I'm not sure if I'm right about it or not, it's been a while since I've had to look under the seat hump where the power commander is situated while the bike is running.
Anybody got one fitted that can check what theirs does please.

My tips .... for what it's worth


Remove K and N and bin
Remove power commander this sounds like your problem ... I had one and the lights do indeed move up And down with revs

Replace with normal set up and hi-flo filter from jaws
Replace plugs

You should have a good base line and a working bike

My understanding is that a Power Commander is fairly pointless unless it is set up by someone who knows what they are doing with a rolling road.

Instinct says that PC, pipes and a K&N without an expert setting up is a recipe for problems, but if it has been running ok previously...........:dunno:

Hopefully the filter is just clogged.

As above my first step would be to stick a paper filter in and see where you are then.

It is indeed a black one!!

Cheers for the advice, I'll go back to base model with new plugs and filter and see what happens. I would like to emphasise though that it has run fine for 30k miles with the power commander, new filter and pipes, it's only the last few weeks there's been a problem.
I'll have a look on the dyno jet website to fault diagnose the power commander. Loads of birds have them fitted so it may be of use to others.

Before you remove the Power Commander check with your laptop plugged into it that the throttle position sensor is operating properly, you should see the throttle opening from 0% to 100% and it should change smoothly as you open the grip.

Just a thought ..... is there any corrosion on the connections for the PC
It only takes one dodgy connection and issues would occur ???

Strange tho that lights don't move .... if stationary .... it seems to be indications that the mixture/ revs ratio isnt right !!!
